Does anybody know if there's a way to set Export Particles to overwrite existing particles?
It's quite a pain to have to manually delete old objs then remove them from any flownodes and reattach the new ones.

Yes.

Currently there is no way to replace exported objects like that.

Am I able to access all of the necessary parameters via maxscript to create a script to handle it?

No, there is not yet any script access to export functions.
