Due to the way the internal max reference system works, that's not really possible.
If you merge your flow and the objects it references, everything should stay connected. But if you merge just the flow, you'll lose the references and it will consider them 'deleted'. Unfortunately once the references are lost there's no way to figure out what they were originally named or whatever, so matching missing references to identically-named objects in the scene is not possible.
